Activity 1
A. Working plan
- Create a new gene panel including variants related Charcot-Marie-Tooth disease.
- Upload data for 10 patients to evaluate possible candidate variants (VCF files): (this step is ready for you)
- Create a new project + study: CMT.
- Upload all VCF files. When the status is “ready” we can start the analysis.
- Analyze each sample from Diagnosis:
- Select your sample and the panel
- Choose a name and run!

B.1. Overview
- How many variants does the sample include?
- Are there any diagnostic variants?
- Download “Diagnostic file” and “Secondary Findings” and describe its contents.
- What is the gene which presents more variants?
- Download the plot: “Number of variants by gene”.
- What is the consequence type more frequent?
- Download the plot: “Number of variants by Consequence Type”
B.2. Diagnostic
- Comment information about diagnostic variants.
- Interpret the meaning of the plot. What about: SIFT, PHYLOP, POLYPHEN, PHASTCONS.
- Check diagnostic variants in the viewer.
B.3. Secondary Findings
- How many secondary findings did you find?
- What is the meaning of the filters?
- What about “Frequencies” for these variants?
B.4. Report
- Could you generate a nice report?
